Below is a list of all packages provided by project opm and opmdata.
Important note for package
binaries: R-Forge provides these binaries only for
the most recent version of R, but not for older
versions. In order to successfully install the
packages provided on R-Forge, you have to switch
to the most recent version of R or, alternatively,
install from the package sources (.tar.gz).
BacDive | API Client for BacDive
|

R client for the Application Programming Interface (API)
of the BacDive database hosted at the Leibniz Institute DSMZ -
German Collection of Microorganisms and Cell Cultures. BacDive
is the largest known database for standardised bacterial
phenotypic information. Phenotypic data are mobilised from
collections (e.g. CABI, CCUG, CIP, DSMZ) and enriched with data
from published species descriptions. While the usage of the
BacDive API requires registration, registration is free and
easy to accomplish. The usage of the BacDive data is only
permitted when in compliance with the BacDive terms and
conditions (see the BacDive web page). |

LPSN | API Client for LPSN
|
|
R client for the Application Programming Interface (API)
of the List of Prokaryotic Names with Standing in Nomenclature
(LPSN) hosted at the Leibniz Institute DSMZ - German Collection
of Microorganisms and Cell Cultures. LPSN provides
comprehensive information on the nomenclature of prokaryotes.
LPSN was founded by Jean P. Euzeby in 1997 and later on
maintained by Aidan C. Parte. As of February 2020, LPSN is
hosted and maintained at DSMZ, a non-for-profit biological
resource centre and research institute. Note that the usage of
the LPSN API requires registration (although registration is
free and easy to accomplish) and that the usage of the LPSN
data is only permitted when in compliance with the LPSN
copyright (which is liberal, see the LPSN web page). |

opm | Analysing Phenotype Microarray and Growth Curve Data
|
|
Tools for analysing OmniLog(R) and MicroStation(TM)
phenotype microarray (PM) data as produced by the devices
distributed by BIOLOG Inc. as well as similar kinds of data
such as growth curves. Major facilities are plotting data,
accurately estimating curve parameters, comparing and
discretising data, creating phylogenetic formats and reports
for taxonomic journals, drawing the PM analysis results in
biochemical pathway graphs optionally including genome
annotations, running multiple comparisons of means, easy
interaction with powerful feature-selection approaches,
integrating metadata, using the YAML format for the storage of
data and metadata, batch conversion of large numbers of files,
and database I/O. |

opmdata | OmniLog(R) Phenotype Microarray Example Data
|

Tools for analysing OmniLog(R) Phenotype Microarray (PM)
data as produced by the device distributed by BIOLOG Inc. and
similar kinds of data such as growth curves are provided in the
opm package. The opmdata package contains the entire example
data set from Vaas et al. (2012), which has been removed from
opm due to its size, as well as the data sets from Wittmann et
al. (2013) and Montero-Calasanz et al. (2013). |

pkgutils | Utilities for Creating R Packages
|
|
Tools for creating R packages, particularly for checking
the documentation produced by roxygen2 and for adding support
for the documentation of S4 methods. Also included are some
functions of use when coding a package and some of use in
interactive R sessions. Finally, R syntax-highlighting patterns
for some text editors are contained. |

Build status codes
0 - Current: the package is available for download. The corresponding package passed checks on the Linux and Windows platform without ERRORs.
1 - Scheduled for build: the package has been recognized by the build system and provided in the staging area.
2 - Building: the package has been sent to the build machines. It will be built and checked using the latest patched version of R. Note that it is included in a batch of several packages. Thus, this process will take some time to finish.
3 - Failed to build: the package failed to build or did not pass the checks on the Linux and/or Windows platform. It is not made available since it does not meet the policies.
4 - Conflicts: two or more packages of the same name exist. None of them will be built. Maintainers are asked to negotiate further actions.
5 - Offline: the package is not available. The build system may be offline or the package maintainer did not trigger a rebuild (done e.g., via committing to the package repository).
